Depending on what you're defining as "pathogens," yes. You may not be breathing anything that's going to actually give you a disease, because your immune system deals with it handily (and/or because you're not getting a sufficient pathogenic load to cause infection), but yes, there's going to be something.
This is also why these "too much too soon" antivaccinationist loons are full of shit -- the average baby (being immunologically naive to many things) gets more of an immunologic challenge just by wandering around and sticking random things in its mouth (and/or by breathing and being handled by adults) than it does from the current schedule of shots...
